There was never any soul revealed to be inside EVA00, and for instance, the Red Cross Book that comes alongside EoE mentions that Rei I, II and III had the same soul. The "soul split" theory that is currently a popular theory is still just that - a theory.
Rei acts differently because she's lost some memories, and she's also suffering emotionally. She's traumatized by the whole thing and this is her way of coping, by regressing into an expressionless state. She doesn't think she needs comfort or friends.
As for what is inside EVA00, I'm leaning toward the "no soul" theory because of Rei's role in the creation of the dummy plug program, and the fact that Rei has no mother and is a Seed of Life herself.
