The time bubble is a metaphor for the imaginary shell that she crawls into to deal with her depression, and kyon alone is able to break her out of that shell and remind her that the real life is worth living. It's basically the same as the end of evangelion except done well and with less shamanistic freudian bs.
Alt yuki is just a facade she puts up to pretend she is happy. I want the real yuki.
