Either that or the isolation of the pilots might catalyze her search for the truth earlier than in the original series and she starts snooping for deets on HIP without Kaji's prodding.
I could also see it creating a rift in the NERV staff where Ritsuko would presumably be on the other side of the line. In the original show by the time of Ep 24 the friendship shared between her and Misato was strained so badly she was willing to point a gun at her back and then point blank at her face. So perhaps Rit. takes control of the monitoring of the pilots.
