They are clearly one of the more primary relationships of the show, and it's pretty much been proven without a doubt that the two loved each other; their shared issues keeping them apart. However, due to the nature of Evangelion, the story tends to end before we see the two get together.
That being said, the point of the two characters is for them to defeat said issues and forge a connection, something that happens pretty explicitly in EoE and the new movie also. Regardless of whether or not they are portrayed as a couple, their stories invariably draw them towards each other.
I mean, even in the iteration of the story where the two don't get together, the pair move heaven and earth to save each other and seize the chance to honestly convey their feelings for one another. It's an undeniable part of their character.
