Read ep 5 script, take note of how often emotional reaction is discribed. Rei was always... well, "kuudere" is a simplified moespeak term that's only superficially accurate, but unfeelingness is NOT a defining characteristic of Rei, and not required to a dutiful, devoted person. In fact, even the most disciplined sldier is still gonna be a human being underneath, and that, you see, is the real-world subtext/point here/beauty of the character.
Rei is NOT supposed to be this subservient, submissive drone you can fetishize as doing all you want - She is, in part, meant to sow that such a thing would be creepy or impossible.

Hell yes! Rei is all about subtlety and paying attention.
