The FILM also makes it clear they have been mass producing and using an "Ayanami series". You want to ignore everything that is factual just to comfort yourself that Rei 2 is Rei Q? Though, if that's comforting to you...very strange.
If the film wanted to mindbreak Shinji by telling him he saved Rei but she's forgotten memories ala Rei 3 and became Rei Q, it would have done that. He's be just as broken, especially with losing everyone, like in NGE. But among several other factors, it's impossible for her to have remained that dense for 14 years. The whole idea is fanwank.
