Rei cries because the emotions, the feelings are all there within her heart even if she can't remember. That's what Rei means with the whole "the passage of time and interaction with others shapes my heart" thing. Rei also says that she KNOWS that she's cried before, even though she can't remember it.
How do you even think Rei speaks or knows who is who? Those things aren't passed on unless the memories about them were backed up.
