Madoka could have simply wished for the law of the cycles to be created and stay on the earth with Homura and the others. Madoka doesn't seem to give a fuck about Homura, even though she became a goddess thanks to her in the first place.
I'm pretty darn sure she wouldn't even dare to call Homura "her best friend" if Sayaka was looking.
Madoka herself said she could see everything that would ever happen, it doesn't make sense for her not to see what Homura would do at the end of rebellion. Maybe Madoka did regret making that wish and used Homura once again to undo it.
