The story would be Kashima Touko (final boss) using her powers to slowly merge all the universes to create a new world in her image, and they have to stop her. Or maybe some Secret Wars-style story where God (phantom) picks the main fighters of each universe and has them interact and fight each other. The later could work well as a 2D fighting game I suppose.
