Killing off humanity and then bursting Her belly to release the souls back to Earth for them to rise once more. It's more like the natural cycle of Rei's Motherhood or just simply the "Cycle of Rei". I guess Anno took peices from something that would be called malevolent to present something completely opposite of malevolence. You can't blame the wind or the sun, or the moon. They were created that way. Same with Rei. She was created to end humanity. As She was once it's beginning.
It's funny. It feels like, what was it, samsara? The whole neverending cycle of death and rebirth. Yui escaped that cycle. By obtaining immortality by having her soul possess body of EVA Unit 01 she was no longer of the cycle. She escaped Rei.
