A little bit of mindfuckery. Kyoko's soul is in unit 02, right? Lilith-Rei picks everyone's souls after they die and takes them to instrumentality (Asuka, Shinji, Misato were the first). So she could take Kyoko's soul there too. And then Shinji makes decision that everyone can return from Instrumentality if they want to. And then Asuka and Shinji return to real world despite that they died.
And the question: does that mean Kyoko can return to real world too? Or MPEs killed not only Unit-02 but also her soul (in the core) which means Lilith Rei couldn't pick it up and take to instrumentality ?
