The project was about Anno relating his own struggles with living, he didn't really make it to talk down to anyone . Did you forget that it's been literal DECADES since NGE? Everyone that needed to move on already did so. He's the one who's been absorbed by EVA the most, so he made the Rebuilds to settle things for the characters, and also himself. He's not trying to dunk on his metaphorical boogeymen, he's trying to relate where his struggles have led to, and wants his audience to take something from that.
And Eva isn't that deep? Motherfucker, he's the one who put the depth in it. Even the Rebuilds have the depth of characterisation present within the originals. Him not wanting Eva to be someone's religion doesn't mean he finds what he did trite, he just doesn't want people to be consumed by his work to the point they no longer engage with reality.
