Perhaps there was a way to kill Armisael without killing Rei also, but if there was, Rei didn't think of it, nor did anyone. Moreover, Armisael was already starting to revive the other Angels somehow, and Eva-01 is a known Impact trigger.

This is shown by many things, including:
1) Gendou's reactions to Rei being hurt (even though he can just reincarnate her if he's only worried about her as a tool!) in episodes 5 and 19.
2) Rei is able to pilot the Eva only after having been assured that Gendou cares about her (the point of her carrying his glasses around).
3) How Rei is the only person Gendou smiles at and how he is one of the two people Rei smiles at.
4) Fuyutsuki says as much and it worries him, even though he's normally the compassionate moralfag of the two Yui simps.
Their break occurs because Rei III is traumatized and disillusioned at dying and being reincarnated yet again, and because Rei realizes that Gendou is keeping her true nature & power from her, trying to use Lilith as a doll for his Instrumentality plan.
