Now we can say that Homura did not despair and instead surpassed both hope and despair through love, but even then I tend to lean the onus on Madoka because of everything we've seen, even if unintentional. I don't think Madoka has a solid footing to be completely assblasted about it and I dont think she will.
Personally, I think Madoka's new dress and soul gem indicate that she made a new wish. We saw it happen with Homura in Wraith Arc 9, with her choosing the 'selfless' wish to protect Madoka's world with the bow instead of preserving her 'selfish' wish to be Madoka's protector and keep the sheild. If Madoka's freed from the karmic burden that influenced her in making a selfless sacrifice for meguca during the series, I think it would make sense that she'd get a chance to make a selfish wish.
That's my two sense speculation wise.
