She's the main female lead in these movies; Shinji is still the Mc because the author is a dude, but Rei gets more screentime/plot importance/developement than ANYONE ELSE whose name isn't Shinji, and it should be obvious to anyone with a mature idea of plot structure.
We're basically at the end of episode 23, and EoE is still to come.
