The original series kills Rei and then brings her back, but she's not quite the same Rei. Rebuild does the same thing. Rei is killed and then she comes back but she isn't the same. But in 4 she is going to have the choice again, either Gendo's path away from 2.22 or Shinji's path that will bring back the Rei we saw in the first two Rebuilds.
