The beginning of the story as we see it is Yuuri and Chito exploring an abandoned facility.
Yuuri led them there because of an old saying "I just want to go into a hole," and so she convinced them both to enter, they seem to have been lost in there for some long time since their sleeping cycle had been altered due to them being in constant darkness.
