It could even have said it outright that it wasn't Rei, the problem is that Rei Q now exists whether you like it or not. Unlike the similarly horrible ANIMA versions, this one is in a project with all the right names associated with it. It's so big you can't ignore it.
What you or I might say isn't really of any consequence, we're already sold on Rei aren't we? Even if Rebuild is bad for Rei, or there's a hundred new versions of Rei that all suck, I know that I at least won't stop recognizing the original Rei as being great.
So what about the rest then? The thing is that time passes and thing changes. There's an entire new generation of 14-18 year olds who are at this moment experiencing EVA for the first time, being served an extremely lackluster version of Rei that's offensively bad compared to the NGE Rei.
You may notice that there's almost no new fans of this new Rei, and this is how it'll be for the foreseeable future. If existing fans can't see any good in it even when they try, how likely is it that anyone else does?
This ties in with Rebuild and recent portrayals fo Rei. It's what you show that matters, and Rei Q has been shown, and there's no going back from that. It opens and introduces people to the idea of Rei being a useless moeblob that doesn't have much of a mind to speak of, nor anything to contribute.
...as if it that wasn't bad enough before, right? That kind of malice was something that arose in the years after from the fans through bickering and competition, a kind of malice that's now worked it's way into the franchise itself.
Whether or not Rei Q is Rei or not does in the whole doesn't matter, her introduction represents the transition between one strong character, to several weak characters more befitting of featuring in doujins.
