Shinji doesn't recognize Rei. The story is the exact same, however, the character is not and the character suffers.
We have the retread without the character, and it is extremely boring as opposed to a redone or expanded version of the original.
Better yet, don't retread it and do something genuinely new rather than make a new character like Rei Q is.
Right now, because of Q and Rei Q, Rei Ayanami is a character that is completely without any sort of journey, or without any backstory or angle to support her own character. It's been reduced to a bad memory.
As for 4.0, it's of no consequence. It won't have any effect on what has canonically happened.
