Rei isn't in a position to reject instrumentality because she was never in instrumentality to begin with, she was maintaining it and sustaining it until Shinji decided he didn't want part of it.
Physical Rei becomes Quantum Rei. At that stage, there is no need to return to the physical - although "quantum" in itself doesn't mean non-physical.
The fact that Rei is there, visible to us humans means she already is physical, since photons needs something to bounce off, to reflect back into our eyes so we can see. We see Rei, others see Rei - hence she is already physical.
