In NGE, Rei is Rei throughout the entire series. Even when she dies, her thoughts and character development is directly related to her character before, minus what she lost/can't remember.
Rei's consciousness and soul as Rei III are the same. There is a continuity throughout the entire series. That is very important.
In Rebuild however, the only continuity as far as Rei goes is between Rei in 1.11 and 2.22. In 3.33, the character Rei is said to be preserved inside EVA01's core. This is also where she was last seen.
Now enter Rei Q, a character who has no thoughts, emotions or character development related to the character in 2.22 and 3.33. The soundtrack of her scene is named qui pro quo, which aptly describes the situation where you my dear friend, is mistaking ReiQ for Rei just because she looks the same. Like Shinji initially does.
The character isn't at all present. Nor is the soul.
Thus Rei Q is not Rei, just like Yui is not Rei, despite sharing a similar appearance.
Rei Q is her own character, bad as it is. The fact that Rei Q at all exists as she does in 3.0, means Rei's core character has been violated. The best moments of her arc has been nullified entirely, and meta-contextually it is telling you directly that they want Rei to appear as a useless weak and uninteresting tool.
