It would be weird and kinda narcicistic to get "attached" to a character that's basically you - He sees Shinji & Rei from the first person perspective. ...other ppl are probably written more from a second or third person pov, and thus eligible as "cute".
He's got less time in Rebuild; He can't give anyone long monologues à la ep 14, and in a way, that's more realistic. You don't get a person's deep thoughs spawled out before you in RL; doesn't mean they're not there.
Being saved ONCE doesn't make Rei a damsel in distress; She's arguably the most useful person in the Rebuild (See Sahaquiels core for the most triumphant xample), everyone else just supplies brute force, especially Shinji. He's all raw streght, no technique. Like an elephant in a porcelain shop. Not that he can really help it.
Never attribute to malice what can be attributed to inability; You're implying ALOT of intention from relatively little.
That they have less time, and that Anno has a weird relationship with writing, is NOT specific to Rei.
(Other statements about her, hilariously, include that she basically writes herself. I can't say it isn't weirdly fitting. )

And while Asuka may have been treated positively in 2.0 (mainly so the audience would care when she gets bardiel'd, mind you, and we have explicit statements on that - again, authors generlly think in terms of plot, not of "favorite characters"; Simply because they have to see/produce the work as a whole), her Q self is a monster....
She's become judgemental, vindictive psychopath and could have singlehandedly avoided 4I if she just heard Shinji out.
Only Kratos-loving 'murricans and eternal optimists would call that unambigously positive.
I wouldn't call her "evil" either, she's just a realistic human being coping with a harsh situation.
