Then it's her relationships and desire to pursue them that's been deadened, this is highlighted by having her realize that she wanted to become closer to Shinji right before she dies, which she does not remember/know afterwards. The feelings for others and of loneliness are still there, but she doesn't have a context for them.
She has changed, but in the way she thinks, acts, speaks, yes everything about her is on the level of what we'd expect of Rei. She IS Rei after all, soul and all.
