1.) Before the Ramiel Incident, Rei had no reason to really trust or confide in anyone but Gendou. Until that point, Gendou had monopolized practically any social interaction outside of her functions at NERV.

2.) Rei I and II didn't have a viable reason for opposing Gendou. Rei III had a reason worth opposing Gendou for. Namely, Shinji. Whether it was the relationship she had built up with him over time, or perhaps it was some leftover part of Yui taking the Maternal Instinct to protect her young, it would be hard to argue her reasons for opposing Gendou were purely out of self-interest in End of Eva, and didn't involve the younger Ikari.
I could go on and on. Now, I have a question in return. Why are you getting so defensive about a speculation based upon an Anime Character? You're acting like I just smacktalked your mother. Lighten up, dude. It's a TV Show...even if she is the Waifu of many here on /c/, it's not like someone speculating something about her is going to initate Third Impact...Sheesh...
