It's implied in some secondary lore sources that Unit 04 & NERV second branch's collapse into the Dirac sea was actually sabotage on behalf of SEELE because they had already figured out how to install S2 engines into Evas (This is under the presumption that they had been building / working on the MP Evas since around the first episode, and that the sample they got from the 4th angel with the "research" Ritsuko said they still had in Germany after losing unit 04 ended up coming to fruition) and had Unit 04 destroyed / lost so that Gendo couldn't use it against them. Hence why they were so pissed when Unit 01 ate Zeruel and assimilated it's S2 engine into itself.

It took the entire power grid of Japan to take out Ramiel and the skirmish with Armisael led to the entirety of Tokyo 3 being lost. One thing I'm surprised didnt get explored more was the pilots perhaps being sent to other countries to deal with angels there. I know the rebuilds did it with the start of 2.0 being in Russia and I think it did something interesting by showing us the different branches of NERV and expanding the world beyond just Hakone, Japan
