As far as Rei is concerned, it has no other purpose but to exploit her as a plot device and to more or less ruin the character. There's no interesting scenes, she's completely without real agency, and instead of emphasizing Rei's mental prowess it labels her as a retard.
All the cool stuff she did is gone too, replaced by the failures of Rei Q - even the clone plot has been designed to fuck with Rei-fans along with the surname change. It's Yui Ayanami, not Rei Ayanami.
