Why does it matter that Rei is artificial? Is it the point you make, or others for that matter, that it's supposed to be better, or worse? Calling Rei an artificial intelligence is not quite kosher regarding the term artificial intelligence. She is bioengineered, but if you want to be quite realistic about it, so are you and I. Just through random chance, but through deliberate means - someone got together and made you. Two people.
You're just as much a biological AI as Rei is. The distinction is effectively pointless, only the fact that she's born artificially is worth mentioning, but it's also not something that can actually define anything specific about Rei.
How exactly is Rei bio-engineered? The simplest thing to say is "clone", which - again - differ from any other being exactly? Twins are genetically identical, clones if you will, but also subject to different nurture. Both are equally sentient.
I'd like to think she's more than a clone though, of Yui that is, and it makes mroe sense to me, and technically, that's she's a transgenic - mixture of Lilith/Human genes to form a Lilith/Lilin hybrid.
In that sense, she's constructed but yet again what that would actually mean is an unknown.
I'm going to put it as simple as I can:
Rei is just as sentient, human as you or I, however her genetics are vastly different. If we were transported into the EVA-world, even the nature of our souls would differ.
