If you don't see that you might want to re-watch it again. The fact that she was having emotions in and of itself is enough to say she's changed.
Also with no continuation after the film we can't really qualify whether she continues to grow or not but it is made clear that if the "thought entity" tries to reset her Kyon will do whatever he has to in order to bring her back. I've not read the LN's so if those continue after I don't know.
The alternate Yuki literally HAD to be a different character. That's the basic premise of the entire show.
