Shinji, after realizing that spending the rest of time as a puddle of orange juice was a fucking dumb idea, opted to give humanity the choice of returning to reality, complete with all the pain and joys that are associated with human interaction (which is summed up in the final scene where Asuka reaches out to Shinji even after being attacked by him). In Instrumentality, everyone becomes one and rejection becomes impossible since there's no longer any concept of individuality anymore. Shinji decides that being free of pain and social rejection isn't worth the cost of never being with someone ever again.
