Yuki was finally able to be a real person, and she ws able to pursue her infatuation with Kyon without Haruhi and Mikuru being in the way (as much). Likewise, Koizumi was now able pursue his own infatuation with Haruhi without fear that it was confuse her and thus destroy the universe. By sending the two of them to a different school, Yuki allowed their relationship to happen without Kyon complicating it. Ryoko is alive and relatively not crazy (in the series, not so much the movie) and everyone is friends with everyone. There is no danger of closed spaces, Koizumi, Mikuru, and Yuki are all free of their responsibilities to keep the universe from being destroyed and can instead focus on friendships.
The only people who are better off in the original universe are Kyon and Haruhi, because they were bored in the happy universe.
