Lise's desire is to escape East Germany with him so they can be free, she explicitly states so in her inner monologue in the last part of Requiem after being brought into the werewolves, expresses the same sentiment in both the VN and even the anime as well, and also was what they originally wanted and attempted to do in the first place.
Her intention is to get him on the Werewolve's good side like she does at the beginning of her route because the only way to keep him safe from the stasi is getting him into the stasi itself. Again in Requiem she is self-aware of the irony but when theres no hope of an alternative left that will have to do for the time being. After disassociating him with any rebel contacts by bringing him into the Werewolves he'll be in the best position he can be from her point of view, and when the infighting of the coups and civil war either leads to a system collapse or diverts enough of the stasi's resources that they are no longer watching the border she and Theo can make their escape, which is both her hope stated at the end of Requiem and as an added bonus the plot for that one scene from SF where they do just that.
If she can't convince Theo to join her in the Werewolves willingly she has to bring him in by force in which case he will be kept safe anyway but this time in a cell, but at that point that'd be his fault. At least then if she can subdue and bring him in she can be sure he will survive until shit goes tits up from either human infighting or BETA and then they can continue with plan A and leave.
