In those episodes, she played a pivotal role in not just the story's themes, but also in establishing and resolving it's plot through the enactment and fulfillment of her character's arc.
I don't know what the actual fuck you're on about, but it's literally insane, and pretty much like being "mad" at the first six episodes because Asuka isn't in them at all, or being upset as a Kaworu fan at the rest of the show because Kaworu is only in one episode. It's stupid.
Rei has the luxury of being in nearly every single episode, being important as FUCK, and not just that, being the objectively BEST girl Evangelion has put forth even 20 years later - having the combination of being well-written, cute, powerful, smart, important and immensively interesting to contemplate. A heroine-type character who actually has depth and strengths beyond being a "heroine".
Rei is the actual, true best girl of Evangelion and has been, and always will be. Whatever else those "Rebuilds" or "spinoffs" try to push are at best pale imitations of what made Rei great, and sold to an unwitting or willingly ignorant audience of retarded asucucks and kaworucucks - and probably ? Sadly a few stupid Reifags who only care about moe-points.
