I would flip the seatpost and see if anything changes. Also a good idea to do that heel thing but then go a little bit lower. You could shorten the stem too, with bike fit all things are connected.
However you might also be overexerting yourself if your body isn't used to all this new exercise.
There's a lot of potential reasons why your knee hurts and the truth is none of us will be able to fix it for you, just recommend shit.
IMO I would do the following
rest a bit more, try yoga. See if you can find specific movements that trigger your knee pain (so you know)
Flip the seatpost
Try and borrow a smaller bike from someone and see if you notice significant changes in how your body feels on the bike.
Buy a super short cheap stem and put it on your bike
I am just a normie, this is what I would do because these ar cheap/free things that only cost time and will help narrow down your pain. You might secretly have an old knee problem, or your bike fit may infact be very bad, or maybe the seatpost+stem will fix it.
I don't know, but you have to rule out things one by one. If you take anything from all this shit take that.
Also, if you have medical insurance, don't avoid the doctors.
