How do those brakes work? They've mixed short pull and long pull. In theory they should be super grabby and have to have the pad set very close to the rim. If it's liveable i'd get some hoods for the levers first priority. If they're bad maybe go back to cantis or convert to flat bars or get the tektro v-brake drop bar levers.
For the drivetrain you could just convert that crank back to a double/triple and get some better shifters. The LX mech and 9spd cassette are very nice spec. Work around that.

your front brake pads are wrong. The long bit should point back regardless of which says left or right.
