I decide which route based on how much of a hurry I am in, the time of year, and where are my start and end points.
I live in the PNW and work contracts in Florida and other mostly south eastern states and I hate flying. I also usually stay for six moths to a year so I have to bring a bunch of stuff with me.
I can tell you top priority is to avoid St Lewis, Indianapolis, Atlanta and Dallas at all costs... in fact avoid all major cities if at all possible (which it really isn't going coast to coast).
If you absolutely have to go through a major city (like Denver which is hard to avoid when driving coast to coast) do it on a *Sunday or late at night.
The best hotels (cheap as dirt but still clean) will be outside of the city limits. If you do stay in a road side hotel make sure your room is not on the freeway side--the noise will keep you up all night.
Also--Don't go through Seattle unless you really really want to ride the ferries. It's almost always better to go around using the Tacoma Narrows bridge.
