I had the same thoughts as you upon taking the pics. Usually in such cases I'll shoot mountains and such, so no issues, they sure won't move. But in this case I wasn't sure it would work with the waves' movement. Surprisingly, Lightroom stitched them quite well.
But sometimes it fails, like in pic related. See how it didn't properly merge on the bottom (just a bit on the left if you start looking from the middle).
Sometimes LR will werks, sometimes it won't. If the situation allows for it, it's best to take this into consideration when you take the photos, you have to make LR's or your program's life easier. Think about the stitching right from the moment you shoot. As in, take the moving part as much as possible in a single photo, make sure there's a non-moving part on a side, and then take the rest from that point. Obviously, it's not always possible.
And I really should stop doing panoramas, I make too much of them for my own good. It takes away composition, it's cheating. But I still do them anyway.
