The 3DS is a substantial increase in security compared to systems before it from Nintendo, but it is far from perfect. The existence of 3DS flashcarts for older firmware proves that cracks will be found if given time without updates, and unless you want to imply that Nintendo has made some uber nigh-unbreakable security update specifically for Pokemon there is not going to be good enough to hold out hackers for long.
Your first disappointment will probably come next month when the Bank is released and only prevents the most obvious of hacks.
