Namely Team Rocket and Team Cipher, they can be like Aqua and Magma.
Team Rocket had bases in Kanto, Johto, Orange Islands and Sevii Islands, in the manga Giovanni was in Hoenn if I recall correctly, Jessie and James (and Butch & Cassidy?) were also send to Hoenn, Sinno, Kalos and Decolore Islands, they also had base in Unova. Silph Co was also in Far Eastern/Siberian Russia. Mew for which they were hunting at least in anime and manga also is said to be from Southern America, so it's a great ocassion to include them!
Team Cipher was confirmed to have more bases when Evice was said to be just a regional leader, namely of Orre. People say Orre was based on some region from Northern America, so this makes sense too.
