Aerodactyl's spikes map pretty neatly to Rathian from Monster Hunter, only exaggerated; and back when X and Y were still new some /m/chads posted /m/ stuff that strongly resemble the changes that were made to Pinsir, Scizor, and Heracross in their Megas. I think Pinsir's was a Kamen Rider power up?

I'm almost positive that Mega Manectric's design started as a really, really dumbed down version of Zinogre.
Likewise, I suspect that Megas Aerodactyl and Sceptile started as dumbed down versions of Rathian and Nargacuga, respectively, only difference is that those two actually ended in roughly the same place. Compare Pink Rathian to a shiny Mega Aerodactyl or Green Nargacuga to Mega Sceptile.

I suspect that a number of Megas are just blatant popular culture references. The most obvious one in my eyes is Mega Aerodactyl almost being a reskin of Rathian from Monster Hunter, but there's a couple others I'm pretty confident of. Mega Aerodactyl/Rathian is more obvious than the rest because they're both wyverns, Mega Aerodactyl's shiny and Rathian's subspecies are both pink, and at least one of Aerodactyl's old Pokedex entries calls it "the king of the skies", a title shared by Rathalos, Rathian's mate.

Rathian/Rathalos from Monster Hunter. Some Pokedex entries that predate the first Monster Hunter games claimed that, in ancient times, Aerodactyl was "King of the skies". Later, Monster Hunter gave Rathalos (their flagship monster) the title of "King of the Skies" as well. Someone at Game Freak seems to have noticed this coincidence, because Mega Aerodactyl has the Rath's trademark wing spikes. However, the spikes on its face don't look anything like what you'd see on a Rathalos. Instead, those seem to come from the female of the Rath species, Rathian (whose title is "Queen of the Land"), though greatly exaggerated.

Because Capcom cross-promotion. There's a couple of Megas that were blatantly based on some other property; for example, Mega Diancie is a clear Madoka reference. And Mega Sceptile has a lot in common with another Monster Hunter monster, though that might actually be a coincidence.

Mega Aerodactyl is a Rathian reference, so it's not like the edges come from a vacuum. There's a few Megas that seem to have been invented solely so that Game Freak could reference something that's popular in Japan. Mega Tyranitar looks like Psaro the Manslayer, for instance, Mega Sceptile is suspiciously similar to Green Nargacuga in places, and Mega Pinsir is some straight-up Kamen Rider bullshit.
