First of, Cynthia never steals the spotlight. She makes recurrent appearance through the games in gen4, but it's not her story, not her problem, you're not helping her. It's your story, your problems, she's there to help you. She's also not just a cutscene element. She's the champion in gen4. In the gen2 remakes, she's there for the Arceus event. In gen5, she makes a cameo so you can fight her again.
This is actually shown directly in gen7. At the end of the game, Lillie leaves to Kanto. And it makes sense because, what would she do if she stayed? She's not a trainer. She's not related to any mechanic. She's a story element, and the story is over, her purpose is done. If she did stay, she'd just hang out at the Aether Foundation repeating the same line over and over when you talked to her and do nothing. Interestingly, once the story is over and Lillie is gone, Cynthia appears. She only appears as a gameplay element.
