You work on a 96x96 canvas first, THEN upscale to 288.
If you work on 288x288 from the start you might get pixels of different sizes, which doesn't look nice.
As for the size of the sprite itself you -generally- don't wanna go too far past 80x80 unless it's a big mon like some of the legendaries or Wailord, but as long as it looks fits within 96x96 the size doesn't matter too much.
