Then Lillie should be considered Rui tier, not the other way around. The developers did realize she was annoying as just a vehicle for identifying Shadow mons, and this issue was fixed in XD.
The game was the bridge between the inability to trade between gen 2 and gen 3, and was advertised as such. Most of the mons are Johto based and it was the only way to get them legitimately onto the 3rd generation. Johto mons in general were pretty shit, but not all of them. This is a nitpicky take, you got to catch them all.
All mainline games were full of Routes, the new take on traveling between Colosseums and villages was fun, especially the Cipher Admin lairs.
