I don't know why but it was always clear to me that Team Aqua vs Team Magma was Team Pokemon vs Team Humans. Possibly they were scared early on to go heavily into the idea that all human life should be extinct in favor of pokemon since it's a strong theme for kids.
Team Aqua was always presented as instinctual, wild, and chaotic while Team Magma was presented as intelectual, technological, and controlled. Team Aqua are borderline eco-terrorist. They want to wipe all humans off the phase of the earth for pokemon. Team Magma are expansionist and want to provide as much land for human to live on and disregard pokemon.
I'm not saying that is how it's presented but I see no other interpretation of the evil teams in Hoenn. Saying all Team Aqua wanted was more water and all Team Magma wanted was more water is akin to saying all Team Rocket wanted was to steal pokemon. It's a really simplistic interpretation that ignores so much. When I see Team Aqua it's hard not to think of Greenpeace and the Animal Liberation Front. When I see Team Magma I can't help but think of scientist and engineers who only want to drive human development forward without regard for anything else.
Kyogre and Groudon are manifestation of the finality to both those ideas.
I know it sounds like I'm making too many assumptions, leaps, and seeing things that aren't there. I don't think I am. Simplifying the Hoenn villains is like saying 2001: A Space Odyssey is a movie about space travel. Pokemon is very shallow and but I think it's no leap to come to these conclusions.
