They do this shit because they know many fan games are millions of times better than anything they will release any time soon (which is fucking sad), so they act childish and become jealous because they wish they could make a game as good as some of the fan games out there, which then compels them to take it down. Companies like Sega who are known for making shitty sonic games in recent years at least try a little bit to care about the fans because they know their games are shit and they know their fans love make sonic fan games, but they encourgae it and allow the fan games to still be made without taking them down. Hell they encouraged it so much to the point where they had the fans make an official sonic game themselves and it became one of the best sonic games ever made. Same thing applies to game developers like Masahiro Sakurai. If he could make a game so big and limit breaking like smash bros ultimate and put in his hardest work with every other smash bros game that has been released, then it would not kill gamefreak to try and put a little more effort in themselves. In short, the people at game freak are lazy, incompetent, and jealous because they know everything they do is shit.
