ALL instances of ALL games are canonical in their own individual bubbles. Every save file is canon, but ONLY to itself. There's a timeline of events, yes, one you can craft an ongoing global story out of, but you CANNOT mold them in any way that adds up and fits due to the countless variables presented through giving the player the agency to decide their own protagonist, team, and approach to the narrative. Even with how much they can be vague about all Non-Red Protagonists, the fact still stands.
Even sequels aren't true "sequels" to the previous games because they're based on an alternate continuity YOU did not engage with, the sole exception being the Unova Games' Memory Link Function, which when used, solidifies YOUR protagonist in BW as the one they mean in B2W2's narrative. They're still in their own exclusive bubble, though.
This "alternate continuity" is actually the PRIME continuity that GameFreak follows when writing and designing the Pokemon World, and it can be traced all the way back to GS. The existence of Red as an NPC implies there is a PRIME canon that ALL games and save files are based upon, but strictly NOT of the prime canon. No matter how hard you try, unless it's within the Unova Games, YOU will NEVER be the one they're strictly referring to if a protagonist ever gets a mention or appearance outside of their native game.
What this means is Kris is canon. But ONLY to that Crystal Save File. Leaf is canon. But ONLY to that FRLG Save File. There's a canonical instance of events where Red is named DICKS and became Champion with a Level 100 Magikarp. But it's ONLY canon to that save file. All game instances that feature the Kanto Champion who thwarted Team Rocket are still gonna feature Red, based on GameFreak's personal prime timeline.
Arguing about what "is" and "isn't" canon regarding protagonists at the end of the day is fucking retarded. All of them are canon. But only canon to the games and save files where you choose to let them exist.
