Game Freak wasn't thinking about moves like Bonemerang when they made Flying immune to Ground. They made the immunity with Earthquake, Fissure, and Dig in mind, and just didn't bother to program an exception for moves like Bonemerang.
This right here makes no sense and would look retarded as fuck, so it's rightfully ignored in favor of Bonemerang working like it should.
