It was brushed under the rug and ignored moving forward because it makes no sense. I understand that when the franchise was first created, it was incredibly rough around the edges. That includes the lore, which was a mess. You can't say normal animals exist and are for some reason not Pokémon when some Pokémon are just normal animals. It's clear that Pokémon are analogues for real world animals that exist in a fictional universe which is an analogue for our real world universe, not a place that once literally our universe, but instead something meant to represent concepts from our world in a fictional format for the purpose of storytelling in various artistic mediums.
