He was simply better than Ash, and wasn't evil enough to fault his character as a coping mechanism like with Paul. They had to remove him from the equation, so they wrote him out.
Gary, unlike Ash, had all the qualities of a good trainer. He had a good and varied team, plenty of trained pokemon in reserve, talent as a trainer, and even travelled solo when he wasn't with a cheerleader squad unlike Ash who always needed two babysitters.
