I do know even after being captured Poke Balls, are easier to escape than a cage (as we see Pokemon regularly move and just pop out their ball whenever they feel like it)...but then again I'm 90% sure if the Pokeball is instantly transferred to your personal PC system they can't escape that. Maybe its a quantities kind of thing? You can capture more Pokemon in bulk with cages than you can will Balls and then transfer them around faster too? Cause to access the PC system you'd need to go to a terminal which would be slower than just having a cage filled with 20+ captured pokemon.
Still though, it wouldn't make sense if the Poachers are trying to capture ONE particular pokemon and trade it. In those cases they should just use a ball and get it transferred to the PC system.
