Legendary Pokemon don't normally let humans catch them unless they have a really fucking good reason for it. They usually have way more important business to take care of than wander about with some random human on adventurers, but if they allow themselves to be captures its only possible with a Master Ball and they will test you to see if your worthy of them joining you on your quest. Pokeballs also seem to have an adverse effect on Legendary Pokemon too, this has something to do with Arceus not wanting humanity to have all that power, so they lose pretty much all of their really powerful godly abilities. Like a Kyogre who gets captured will not be able to control the sea, won't be able to summon its followers and allies to its aid, it can't transform into a human-avatar to examine the humans, it won't have the power to create things like waterfalls or ponds or lakes from nothing/with a thought... its powers get severely nerfed and is basically just a regular Pokemon just stronger than most.
This process of capturing Legendarys also means that legendary is getting replaced. Seconds after being captured a new Kyoger would be born and take on that role that the other Kyoger has effectively given up. So the natural balance is never at stake if a Legendary decides to stop working.
The more "common" thing is that Legendarys just join humans willingly and not get captured. This is usually done when they are going up against rivals of theirs like Kyoger and its followers strutting up to Groundon for a huge battle.
